Do bubbles present after adding red stop solution affect the final result?

Since plate readers read through the liquid in the well from bottom to top, any bubbles present can affect the optical density readings and could potentially cause a failing r-value. Large bubbles in the centre of the well should be burst with a needle prior to reading. Very small bubbles around the edge of the wells should not have any impact on readings.
